Why put the smaller unit upstairs.If you need 5 tons of air,Why put 3 tons downstairs and 2 tons upstairs?Why not 2.5 tons up &2.5 down?

Run load calculations on the 2 floors and this will tell you what goes where.

That sounds like a rule of thumb heat load calculation. 800 sq ft upstairs is a 2 ton a/c and 1200 sq ft downstairs is a 3 ton. A proper heat load calculation determines how much cooling you need on each floor and in each room. Sounds like this may not have been done properly.
