A pleated 1" model? Do you run "fan on" or on "auto".
Makes a difference.
90 days on auto, 30 days fan on and check condition.
IMO
I have the stat set to flash "change filter" every 10 days worth of use. So, it does not flash at 10 calendar days. But, it really is not that long between flashes. Certainly not the "up to 90 days" that is on the filter itself. I am using a Rheem FPR 4 filter in 14x30x1 size. The system is a 2 ton. The filter says it should be good for 90 days.
I would like to set the thermostat to flash the filter change at a more accurate interval. Any idea how to do this? How long should the filter really last? Thanks.

Look at the filter every 30 days and just change it when necessary. Whole it us to the light and you can see if it is dirty. Having animals, a hole in the dryer vent or cooking a lot will determine how often you need to change the filter.

Yes, one inch pleated. I have the fan on auto. I think the way the stat works is that it is set to 10 days of run time. I say this because the minder does not flash every 10 days. I believe it could be quite a bit longer than that.
90 Days printed on the filter is a guess. Many factors affect filter life, such as pets, dirt road, remodeling in the house, children, frequency of cleaning house, etc. I had two old ladies whose filter was still clean after a year. I have also seen filthy houses that need a monthly filter change. I expect yours is somewhere in between.
I advise customers that 1" pleated filters are too tight. Yes, they do trap more dirt, but it also reduces air flow. I recommend either a 5" filter in an appropriate case or a plain 1" fiberglass filter.
As far as intervals for changing filters, check it monthly, replace as needed. You'll get a feel for how often yours needs to be changed.
