I am getting a HRV installed and my installer is quoting me $100 less for using flex ducts instead of solid ducts
Are there any drawbacks in using flex ducts

Pay the extra 100 bucks...
Flex ducts cause turbulence in airflow thus reducing it significantly. Smooth ducts are the way to go when you have choice.

I would say the oppisite, but it depends on your house. if the system is designed at the correct static pressure you will be much happier with flex. as far as the 100 dollars difference thats a killer deal. I would almost charge a 1000 differnece to do sheetmetal verses flex! I design all my houses a .1 static prssure with flex duct. I dont have one complaint and neither do my customers! But the key is proper installlation!!!!!!
If they install it poorly you will have problems, but that goes for anything!

metal cost an extra GRAND easy if you count trunk line as well. pay the hundred.....

The hundred verses a thousand comments might come from the fact that HRV ducts are generally much smaller and shorter than system ducts.
I'd pay the extra hundred. The HRV presumably costs much more than that, and for a given diameter you should get more flow with sheetmetal. The HRV might have a little bitty blower that needs all the help it can get.
Sheetmetal is tougher, too.
