When they do figure it out ask them to perform a full system startup because if it got the tstat it is possible it got other low voltage controls as well.
Best thing you can do is drop the warranty company and use a actual HVAC company. I have been on calls behind warranty companies very similar to your situation. Best of luck to you.

well since the unit is working for now go ahead and do all the upgrades to your house(insulation etc.) then have a load calculation done to properly size your unit.
