How old is the system? A 2 ton Ruud/Rheem a couple of years ago, should probably be sized at 5/8" and 1/4", depending on the length of the line set.
turn the thermostat fan setting to "ON" and the heat/cool setting to "OFF".
Doing this may help for a faster diagnoses.
Is it a Carrier coil?
Most manufacturers have moved in to using N-Coils due to the height necessary for an A-Coil of equivalent capacity. (especially on 4 and 5 ton)

With all the 90's and 45's, I would hope that "A" is a 50K furnace.
A two stage system, be it a furnace, condenser or heat pump is designed for comfort only. (more even temps, more humidity removal in summer, more humidity supplied in winter, more filtration, etc...)...
Can your existing system handle the airflow loss you will create by adding three supply's? If it was originally sized and designed for what is there now, you will be stealing air from your existing...
There will be no more R-22 condensers produced, as for the evap. coil, you can simply change the TXV
