i having a system installed in the attic 80% the question how close can the venting pipe be install to an open skylight?

this is an odd question? Manufactures' data sheets only deal with sidewall venting clearances, Our local code book deals with chimney height clearance..Have your contractor research it and give you an answer prior to installation..

If the furnace is running , why would you have your skylight open ?
Still, I would move as far as possible from any opening...flue gases in your home are not that great

Regardless of code, I'd go as far away from that skylight as possible. JMO

I would say at least 5 feet.

i ask the installer and he said the same thing why would the sky light be open. but one never knows what could happen.
