I noticed a case of this today,again ,at the Carrier supply house.

I will see a Honeywell T-Stat with a carrier or even a Trane logo on it.
Before Johnson purchased York,I would find JCI controllers inside York
units with The York name on it.
Sometimes ,as in the case with Carrier, their prices , for these items ,are slighlty less than the HVAC supply house
Is there a licenseing fee that is Paid.
What is the advantage Honeywell gets by allowing Carrier to put their name
on Honeywell products

Most of the CONTROL companies do OEM BRANDING production for various companies.

In this case it allows HONEYWELL to lower their per unit production costs by producing more product with other NAMES on it along with the items they require.

In many cases you will find some small feature that is different in these products that is particular to the OEM brand. In the case of the thermostats it might be a specific differential between stages or a particular switch action.
