Is there a way to permanently store the java files that IE downloads when connecting to an ADS? I am accessing the server via the web and it's a pain to have to wait for the 25mb to download. It doesn't download every time - only if I haven't connected for a day or two.

What revision of ADS you are connecting to?
The '25mb' download you mentioned should only happen the first time you are connected to the ADS or the JRE cache on your PC has been purged after a day or two by other program.
Then next time, it should not need to download that much data before you can connect.
Make sure you disable the automatic update function of the JRE in its control panel.
You can also backup the downloaded file from the Java cache and save it somewhere else. If you have to reinstall your operating system, you can put the saved cache back into the system.

There is an option in the Java control panel to keep temporary files on your local machine. It also has provisions for how much data to keep and how long. You might check to see what you have in there. Also the problem with having it keep these files for long periods of time is that sometimes the Java engine can have some hiccups and it won't let you login or let you download the data. At that point you have to go in and clear your Java cache and most of the time I go ahead and clear the IE cache.

There is another way to do this if you find it a niussance. There is a software tool that is available(at least it was) that was meant for dial up connections. The intent of the tool was to tell the computer your java on the local computer has already been downloaded, so don't load it again.(Sorry for the rough details if they are not exact)
You then just have a small window to launch from and connection is fairly quick.
